So, the accurate discrimination of species is important for understanding epidemiological context of the pathogens they might transmit. Closely related tick species, and different populations within a tick species, can evidence diverse ability to transmit pathogens. The main objective of the present study was to know if the Rhipicephalus sanguineus specimens of different populations collected from vegetation with two distinct morphologies may be distinguished by the mitochondrial genes COI and rRNA 16S, and the nuclear ribosomal internal transcribed spacer 2 (ITS2). A total of 75 specimens were collected in four areas with two set of morphologies, which were morphometrically characterised based on female genitalia and male and female spiracles. DNA was successfully extracted from 38 specimens and 56 products of PCR were obtained for COI, 16S and ITS2 markers. Sequences obtained were subjected to Blast in the NCBI databases, p–distance estimations and Maximum Likelihood (ML) phylogenetic reconstructions. The morphologies identified, designated as morphology A and morphology B, evidenced significant differences (p–value 0.01) in all studied traits of female and male. While 16S and ITS2 markers did not fully contribute for accurate molecular distinctions, COI sequences from individuals of both morphologies evidenced values of p-distance of 1%, in strict correspondence to four polymorphic positions, also segregating in distinct well-supported clades in the ML phylogenetic tree. For the first time, a clear molecular distinction between the two morphologies was identified but, unless further studies prove specific discrimination, most likely they still are members from the same species. However, few sequences were analysed for 16S and ITS2 markers.
